A vendor is missing from the 1099 report for one of four reasons, and they are worth checking in this order. The vendor is not flagged to track for 1099s. The expense account you paid them from is not mapped to a 1099 box. The payments were made on a card or through a payment network, which QuickBooks excludes on purpose. Or the payments were never entered in QuickBooks at all. The first two take a minute to fix. The fourth is the one that quietly ruins January.
That fourth case is more common than most people expect, and it is rarely carelessness. A business opens a second checking account mid-year and never connects it. A bank feed reaches back only ninety days, so the first quarter never landed. An owner pays a handful of subcontractors out of a personal or holding account and reimburses later. A client hands their bookkeeper a shoebox in December for a year that was never in the file. In every one of those situations the 1099 wizard runs perfectly and produces a number that is too low, which is worse than an error that announces itself.
The fix is not a QuickBooks setting. It is getting the missing months of transactions into the company file before you run the report, which is what converting the statements does. One QuickBooks detail trips people up constantly. Choosing "Credit Card" in the payment method dropdown on an expense does not exclude that payment from the 1099 report. What QuickBooks looks at is the account the money came out of, so the expense has to be posted to an actual credit card account in your chart of accounts. QuickBooks also treats certain text in the check number or reference field as a marker for card and network payments. What is the 1099 threshold for 2026?

When are 1099s due?
Form 1099-NEC is due to both the contractor and the IRS by January 31, with no separate later date for filing electronically. Form 1099-MISC gives you more room with the IRS: recipient copies are still due January 31, but the IRS copy is due February 28 on paper or March 31 if you file electronically. If a due date falls on a weekend or legal holiday, it moves to the next business day.

One rule catches out small filers every year. If you are filing 10 or more information returns in total, electronic filing is mandatory. That count aggregates across form types, so a business with four 1099-NECs and six W-2s has ten returns and no longer has the paper option. The threshold dropped from 250 to 10 in 2024, which moved a large number of very small businesses into e-filing without them noticing.
