Three details that keep the Amex import clean
Keep the card and the checking account apart
If you also carry an Amex business card, its statement belongs in a credit card account in QuickBooks. Convert it with the credit card account type so charges post as charges. The Amex card statement converter covers that side.
Do not import over the feed
A converted file carries its own transaction IDs, not the bank's, so QuickBooks will not recognize lines the feed already brought in. Import only the dates the feed missed, or delete the overlap on the review screen.
Transfers between your own accounts
Moving money from Business Checking to pay the Amex card shows up on both statements. Record it once as a transfer or a credit card payment, and match the second side instead of adding it again.

Usually because of timing or the date range. Intuit says American Express syncs daily and missing data can take up to 10 business days to transfer, and the feed never goes back further than the range picked at linking. If you cannot wait, upload the statement for the missing period as a .qbo file.
Why do Amex Business Checking transactions show as Online Transfer in QuickBooks?
A March 2024 QuickBooks Community thread reported feed lines arriving as generic "Online Transfer / Payment: Debit" entries without the recipient, and the QuickBooks team said there was no ETA for a fix. Check what your statement prints for the same lines. If it names the payee, a converted statement gives your bank rules more to work with.
